That's how its supposed to work; what is listed is the total points gained.

At level 1 you get +1 intellect.

At level 2 you get +3 intellect TOTAL, so stepping from level 1 to level 2 really only nets you a +2 gain on top of the +1 you got from level 1.

At level 3 you get +6 intellect TOTAL, so stepping from level 2 to level 3 really only nets you a +3 gain on top of the +3 you got from levels 1 & 2.

All skills in all 3 skill trees work that way.
