Why not both
The radio menu to change formation spacing is clunky and
sometimes I find the flight goes back to default spacing at waypoints. Also the change for each formation spacing step seems to be only 25m! Having a conf.ini value for flight spacing just simplifys things.
Ideally also a formation.ini file would let you set the formation shape and then the conf.ini adds another additive to it ie.

I suspect that the default formations are all hard coded like that?

If someone chooses to change default spacings in conf.ini its on their own head if it messes up old stuff.
