Known issue. From the bug thread:
Quests and Bosses- Ay Vaz's Masterpiece: Several players have reported the counter does not go up for defeating all three pirate ships, make this quest unable to be completed. A save game where it can be reproduced is here.
Please let us know if you find a workaround.
