The problem for me isn't the plot holes/questions that let it down it's the sheer lack of anything approaching even remotely what a real scientific exploration into the unknown would be like. It's a very well made and stunning looking film but it falls short of what I expected.
And the SJ at the beginning could be seeding life or seeding death - there is nothing to say it pre or post-dates events in the film. We don't even know if it's Earth. I have no idea if this has been covered in interviews etc.
Just my opinion of course.
