Delete cache.

Apply new patch

Delete cache if there is one

Start CloD

Load a quick mission, fly around for a couple minutes (this will build a cache)

Next mission you load after that one should be optimal.

If I verify files in Steam, will it destroy my control and loadout assignments?

my controls are still fine, I don't have steam cloud on though
